It was a fictitious city, not NYC. Actually filmed in California.

Most stuff is filmed in LA..
That said, it doesn't take a rocket scientist to see they are taking a stab at NYC, fictitious or not. Brad Pitt's character lives under an El Train, correct? The library setting, the pizza parlor..
Obviously the movie purposefully never mentions the location - but everything they show up to the very end infers NYC or at the very least an eastern metropolis.

Screenwriter Andrew Kevin Walker was primarily influenced by his unhappy time living in New York City, trying to make it in the industry.

Influenced, yes. But at no time did they state NYC. It wasn't NYC.

It is a fictitious city near a desert area.

    Unfounded complaint.

    Unfounded complaint, LOL.
With every effort taken to disguise LA filming locations to look like an eastern metro I'd say there was something very specifically intended, both by the setting and by the desert ending.

It's been years since seeing this but did he not allow himself to be arrested - and the wife's murder would have already happened if I'm not mistaken.

Never said anything about that. I'd have to watch it again... thought it seemed rather tight, time-wise.
